I hadn't considered the logistics of disposing a huge number of condoms each day in a manner that wouldn't clog up the sewage system. Keeping the semen separate from the condoms and in air tight containers could, as you stated, keep the accumulated semen from causing a foul odor. I think you are correct in that the condoms are probably stored for later disposal off site. Well done.

It's just to clean them off before they throw them in a container to dispose of. Re-using the rubber is just as disgusting for them as it is for us. Also as Dick said above, if they are separating the sperm from the condoms, it's to avoid odors and to make it easier to dispose of.
I have observed this similar practice for condom disposal across many shops. It's almost an industry standard at this point. I can see why you might be paranoid about it if you are seeing it for the first time, but it's nothing to be concerned about.
